It will not allow me to remove these files as it says that they are read only. Is there a way to switch off the MPAS part as I only need the NASA FV3/DA system.

Simply edit the bundle and comment out all the MPAS stuff
I have been making progress. I have switched off MPAS as the emsf did not load correctly. I ran ctest but now have the following fails:
